The world of 1000 A.D. has seen the advent of electricity, radio propagation, and improved forms of travel. Engineers are now building machines, and the Kingdom of Guardia has a trial system. Guardia is still the dominant power in the world, though no longer guarded by knights and other relics of the Middle Ages. This era is home to three heroes. Crono is a skilled swordsman with a heroic spirit; Marle is a strong-willed, rebellious princess; and Lucca is a brilliant scientist of unmatched achievement. The Mystics hold a grudge with humans at first because of the Mystic War, but they become friendly after Crono defeats Magus and the Mystical Knights in 600 A.D. This is the most peaceful time upon the planet, symbolized by the Millennial Fair, a celebration near Truce of the first millennium since the founding of Guardia. Melchior, the displaced Guru from Zeal, attends the fair, while Lucca and Taban demonstrate teleportation science and accidentally help set in motion the events of Chrono Trigger.

There are two main conflicts in the present. The first is the strained relationship between Marle and her father and its role in Yakra XIII's attempt to subjugate the throne. When Marle's mother Queen Aliza passed away, King Guardia XXXIII's mental state deteriorated and he grew apart from his daughter. Though Marle grew into a free spirit and bright girl brimming with curiosity, her father sought to limit her impulses, feeling she should behave as a perfect princess would. The Kingdom hired three educators for her, including an old man who instructed her in basic knowledge, a man who oversaw her physical education, and a nun who tried to teach her discipline. Rumors of her disobedience leaked to the outside world, and she began to covertly escape the castle for glimpses of normal life. Her visit to the Millennial Fair strained her relationship with her father, who became more protective and attempted to sentence Crono harshly for supposedly kidnapping her. Marle attempted to make amends by giving the King his alleged favorite food, Jerky, but he reacted violently to the offering of such spicy fare. Relations were only restored after King Guardia was charged with selling royal heirlooms. The party uncovered Yakra's plot to overthrow the the King, and Marle resolved her differences with her father.

The only other difficulty in the modern era was the continual hatred for humans held by the Mystics. When Crono visited Medina, he observed worship of Magus and was attacked upon attempts to buy items or sleep in the inn for less than outrageous prices. The changed nature of Lavos's summoning by Magus in 600 A.D. and the later defeat of Ozzie altered the town's attitudes; Mystics became friendly towards humans, who started to visit the area and planned to build a ferry there.
