The mountain Magus is flying over is probably the mountain with the Gate, seeing as how he probably just emerged from that mountain. This scene was probably chosen because it looks cold/Dark Ages-ish and gives Magus the appearance of high altitude.

However, the Epoch does warp shortly after Magus flies off-screen. Who's to say he didn't jump on right before Crono/etc went back to 1000 AD?

was actually going to say that he could probably open teh gates via will power and magic.. but the gates are gone... or most likely they went dormant...Im willing to bet that enough magical power could reopen a dormant gate. or as was stated ina  differnet thread he could have just created on himself by that point
