Crono can hit Magus where he is weakest because Crono is great all around. Neither of them can heal, so the battle would be a race to the end, not a drawn out sort of thing. Even with Magus's rediculously high magic ability Crono still has a pretty high magic defense.

Magus has years of trained experience over Crono though.

When these things happen on gamefaqs (two enormously popular characters), it seems to me like the "evil" one always comes out on top.  Maybe because its "cooler" to be evil?

I think it's more that with no morals you have a lot less holding you back being evil. There's more stuff you can do against an opponant when you're evil and they're "good". Evil is all pluses! 8)
