I agree with a lot of what has already been said. Innovation, achieving your dream, duality, nature, et cetera. Another thing that I believe ties into several of these ideas is the idea of acceptance. Or perhaps it would be better described as a sense of open mindedness, but I will use acceptance for sake of clarification.
It has been mentioned that on earth nowadays we are far form our potential because so many people do not care. They do not care because they do not believe in themselves. The people who have made a difference are people who have accepted themselves (both their powers and limitations), accepted the world (and what impact they have had on it), and accepted their ability to do something about it. Most people do not want to accept responsibility for themselves because they are afraid of facing what they have done (or not done, for some people). One of the first rules for overcoming anything is accepting it, and I think there is an important reason for that.
So, in the Chrono world, what is a big difference between many of the playable characters and villians and the non-playable characters? Acceptance. Chrono and Co and the villians have accepted themselves, their place in the world, and then move on to act upon it.
Take Magus for example. He comes to grips with reality. He accepts that Lavos destroys everything he holds dear, and moves form that to do something about it (first to destroy Lavos, then to find Schala). What about the other Zealians (perhaps the wrong term to use. It is up for debate on another thread)? Some whine about being stuck with the earthbound ones, some hope for a better time, some are gripped with despair, but they have all not accepted the reality of the situation (they still can't believe what has happened to them).
Pierre from Chrono Cross is also similar. He has to accept what it means to be a true hero and his own limitations before he can become that which he truly desires. In fact, I think that is the difference between a lot of the playable and non-playable characters in Chrono Cross, more so than Chrono Trigger.
In any event, I think there is a better word than acceptance, but I am unable to put my finger on it right now. maybe someone else will have an idea of what I am grasping for and be able to enlighten me. Even if I am unable to quite describe it in words, this is what the Chrono feel means to me.

It was indeed a Beedrill. Looks like everyone else thought the exact thing I did. Once he steps out of the house it is in a distinctive Pokemon style tileset. How did he get away with using a red haired protagonist on the cover and a black haired protagonist in game? Very sloppy. The cover and game cartridge also have that glossy circle, universal for something that is either fake or an unofficial replica (some fake cards have the same pattern).

Ah, understood. Be rest assured that I read everyone's post, which is why I am still only half way through the File Exploration thread. 
I just noticed that you have posted something about people not reading your posts in several threads, which is why I was asking about it. Maybe it just takes time for the ideas you present to really sink in.

There is a page on Belthasar in the compendium encyclopedia with links to a few theories that might help solve a few of your questions. I'll try and take a stab at it though.
The original timeline where Belthasar is sent into the ruined future is only one timeline (the timelime where Lavos carries out what he does without hindrance). Once Chrono and company defeat Lavos the main original timeline branches into an alternate timeline where Lavos does not destroy most of life on earth. It is in this non ruined future that Belthasar is transported to once the split occurs.
If you ever saw Back to the Future II remember how after they come back form the future to the changed present Doc says that they cannot go back into the future to change things because they'll be going into the future of the present that has already been changed. In order to fix things they have to do so from the past where the timeline split because those are the points that both timelines still have in common.
It is the same here. Once the future is changed by Chrono and company when Belthasar is sent into the future he is sent into the changed future. You might be able to say that the "old" Belthasar was sent to the DBT , but it might be more accurate to say that it was just another Belthasar in another dimension of time (like how in CC there are people in both dimensions, but they might be completely different because their lives were different).
As for the Neo Epoch, that was built in the non ruined future, so he was not dying at the time and had access to the technology to complete it. I have no idea how long it took him to conceive of project kid, but he was a Guru, so maybe he has a genius IQ.
As far as Kid, I believe she did meet Serge before and saved him from drowning once on the Beach. He might not remember her, since it was a traumatic experience, but they still technically met. She traveled through time via Schala. When she was being absorbed by Lavos to from the Time Devourer she used her connection with the still existant gate to transport her life force into that present time period. I do not know the specifics, but it might be covered in the compendium page on her.

Interesting. I had no idea the frozen flame was ever in Guardia Castle. I must have missed that. In that case, switching Miguel out completely with Chrono would be cool. It would have a greater impact on fans and it would make more sense as to why Leena would join you (adventure is in her blood). Maybe he even did it on purpose to keep an eye on Chrono once he fled Gaurdia...
Dang, that probably means we have to all agree on what exactly happened between Guardia and Porre. Or is it going to be a majority wins kind of deal? Did you already have something in mind FaustWolf?
Ah well, perhaps another time. I have to admit though, if we get to the point where we can create new elements battles against some of the CT heroes would be really cool, if not in the story than for a Bend of Time treat (like the Ozzy gang in the original CC).

Interesting. So if the varying branches from all of our decisions create parallels with the unchosen path being discarded in the DBT, does that mean that everyone relates to the same DBT, or is the DBT relative to the individual observing their reality?

Just like there were instances of the same person in each timeline, there would be an infinite number of instances of people in the universe across these dimensions.
Also, what makes someone's consciousness stay with a particular instance over another (why do I exist with my given life path instead of another)?

You could always make Ninja Marle a replacement for one of the characters. Maybe depending on what you name the main character it can change parts of the game, like they did with some of the old NES games.
Once the project gets underway were there any plans to add voice over work for the characters, or were you just sticking to improved text dialogue?
I remember reading one theory about Miguel being similar to Chrono. It would definitely be a heartfelt time if "Ninja" Marle was in your party and she had to fight her love in order to prevent the destruction of the Universe. That a far fetched idea not likely to see fruition, but just the idea that soon we'll know enough about the game to do that kind of thing is impressive.
I think everyone had done an awesome job so far and I'll support this no matter where it goes because it is too great of a project to do otherwise.

I actually have the Chrono Crusade series. It was originally spelled Chrno Crusade (which is how it is on all of my packaging). The official reason given is that it was a production error, but there is a rumor that it was to avoid confusion with the Chrono video game franchise.
The anime itself is actually well done, though a bit sad overall.

The following quote is from the script on the compendium. It is mentioned by Doc shortly after Kid is poisoned and the group is trying to think of where to find Hydra humor and it is mentioned that there is some on the mainland.
Something else I found interesting is a quote from Steena about settlers coming to El Nido form the mainland quite some time ago.
Also, in the character bio it states that Doc, Skelly, Greco, Radius Zappa, Lucia, Marcy, and Guile all originated on the Zenan mainland. This would seem to support the idea that there is a lot more travel between the mainland and El Nido than I originally though.

Well, not a dating sim per se, but I like the multiple ending idea. It would give people different game play without having to do a New Game+. It would also add to replay value.
Maybe also add more junctions in the game, where decisions you make affect what people join your party. One thing I did not like about Chrono Cross is you get over 30 characters the first play through, then you have to play through at least two more times (or the equivalent of one more time, if you make liberal use of Continue+) just to get 6 more characters. If the character branching were divided up so that you had to play the game three times to get everyone, but every time you got an equal amount of people, I think I would enjoy playing through the game multiple times more.
I think another option that would be cool is increasing the boss encounters (higher star level) while simultaneously making the enemies more challenging.
Also, the option to start a New Game+ with your items and characters, but being able to reset your level to 1 if you wanted to would also be cool.
