As for my answer, Central City on Energy Nede in Star Ocean 2. I just love that its the center of the once great Nedian race, and a last stand against the Wise Men. It has great music, and so many key elements in the story happen in that city.

We should respect others right to dislike Chrono Cross. People may be a bit boorish in how they express their oppinion, but that doesn't mean they have to like everything. I think most people's distaste for Chrono Cross stems from the large stylistic differences with its predecessor and not due to a lack of artistic merit. I was going to chime in with my own opinion, but you summed it so fantastically I don't feel that I need to as much. I will agree the battle system is the game's main flaw. Another important one was already mentioned, that there are so many characters they receive little to no development. That is absolutely key in any RPG. Characters must have depth and personalites so you can grow to either love them or hate them. Without this dynamic change, it really takes a lot out of the RPG genre and rehashes the entire thing into a mindless clickfest.
I will agree the story of Cross is at times, extremely good. As said previously, it never contradicts itself or has plot holes. I will say that is at times, overly complex. This may because must of its meaning was lost in translation, literally.
And of course, the music is very very good, with only a small few exceptions. The Battle theme being one of them, and unfortunantly you hear it a lot.
Cross isn't a bad game by any stretch, but it just doesn't stack up to Trigger.

The only reason he had the rock is because you went back in time to get him some. I always thought it was not a question of quantity, more of convenience. Melchior says something along the lines that long ago, Dreamstone was everywhere. I take that to mean there are Dreamstone mines, where the ore is waiting to be extracted.
Ayla also mentions that her stone is a symbol of power, more or less, to make her chief. If Dreamstone really is housed in some sort of mine, they would have to mine it out. That's a bit beyond the technology of Ayla's people, who just use wooden clubs. That piece was likely one that could be broken off very easilly, and because of its rarity, became a sort of heirloom for the chieftan.
As to the Epoch being made of Dreamstone, I have my doubts. Where would he get it? After 65,002,300 years, it's probably not accessible anymore if it even still exists.

Zelda is not a RPG. I've yet to hear one solid point about why it should be considered so. Nintendo says its an Action/Adventure game, so it is.
Earthbound is really so-so. I don't care how different the story is, it just seems really hard to follow sometimes. I do applaud them for successfully pulling off a RPG in a modern setting however.
FF7 I really think gets more hype than it deserves. I thought it was below average AT BEST. FF8 has to be the worst FF of the entire series. IMO, the only good FF on the PSX was FF9. That was a pretty good game. FF4 and FF5 are definently the best of the series however.
The SNES was really the promised land of the RPG. Just about every one on there is decent, most good, and many fantastic. Some that people have not mentioned however...
Tales of Phantasia - Remade for PSX, one of my favorite RPGs ever. It really sways back and forth between this and Chrono Trigger.
Star Ocean - Great game, its the classic that started em all. SO2 for PSX is also excellent, and SO3 for the PS2 is good but is very lacking compared to its prequels.
Lufia 2 - One of the finest RPGs of all time. Not much more to say about it, go play it!
BoF 1 and 2 - They both suffer from a rather dry translation, but even barring that they are good games.
EVO the search for Eden - A weird action RPG where you move up the evolutionary chain from fish thing all the way to human. Fun, however.
Soul Blazer / Illusion of Gaia / Terranigma - All 3 great action RPGs by Enix, worth checking out.
Front Mission / Front Mission: Gun Hazard - FM1 is a strategy/rpg hybrid, wheras Gun Hazard is a side-scrolling action RPG. Solid games with mechs, definently a blast.
Seiken Densetsu 2 and 3 - Aka Secret of Mana, great action RPGs from Square.
Super Mario RPG - A bit on the short side, but still a load of fun.
Not for the SNES, but Golden Sun 1 and 2 are the finest RPGs on the GBA.
Though if youre looking for a good RPG, I highly highly recommend Tales of Phantasia and Lufia 2.

Check under special game fixes in the video options, I think theres an entry for Chrono Cross.
Also, use the latest ePSXe. Make a shortcut to the exe, and after the target, add "-noauto" without quotes. Should run fine then.

Its been said already, but my #1 burning question for the series is "What happened to Dalton?"
