It was probably red because it was a one time only Gate, and I'm sure you could make some spiel about how, because of that, the Gate is of a lower wavelength, so it has a lower color in the spectrum or something.

Yea, but the planet of Chronoverse isn't flat. I'm gonna go with the fact that it's where he landed and erupted, thus Pocket Dimension connection.

Lucca's announcement of dismantling the Epoch seemed to be with a sense of finality. There was a "This is too dangerous to keep around" vibe.

Plus, I'm sure it'd be way too tempting to mess with time for the benefit of the friends they made and thus mess things up and like...turn Marle into a half-frog.

Who said Crono and co. could still time-travel after defeating Lavos? The ending implies that they dismantled the Epoch after saving Crono's mother.

The Day of Lavos happens, yes, but it's not the original Lavos Timeline due to the presence of El Nido.

And half of Magus's character theme is that, in his lust for vengeance, he's losing himself and making all the same mistakes his mom did.
